A few things you can do:
1. If you are using one frame for naviation and the other for content, then one thing you can do is to place the navigation links on the content page - say as text links on the bottom of the content page. Then when you submit to search engines - submit your domain and also the content page. At least, if someone gets to just that content page - without the navigation frame, they can still navigate through the site.
2. There is a NOFRAMES option that you can use.
